We guessed?
We still haven’t exactly figured out they exist.
That theory just fits all the things we’ve figured out so far, but we haven’t actually seen an atom so maybe the atom bomb was just a lucky guess.
Had to Google that and you know what? Hard to get a straight answer. One site said this.
“Down to 1 Angstrom = 0,000 000 000 1 meter. The smallest “object” That can be seen under an electron microscope is most likely the electron.”
Which, if you can see an electron means you can see the whole atom, doesn’t it?
And this.

I think you get into quantum problems at that level though so, who really knows?
I consider “because the bomb works” to be a valid answer to “how do we know atoms exist?”
